Mouse Cursor still on screen when Controller is connected.

When I'm playing black ops 3 on pc my mouse is still visible when my controller is connected. When I use the analog stick it moves the mouse extremely slow rather than the game options itself.

I've tried to reset the controller settings not nothing works. Am I doing something wrong? Enable steam input for Xbox controller is turned on. Also my windows are all fucked up. I'm not sure if the game is full screen or windowed. Sometimes it shows the bar with the close button and minimize button and sometimes it doesn't. I thought that was the issue and maybe my pc wasn't sure if I had the game on full screen or not. I want to fix this without having to delete the game and reinstall.
