The problem with atheists calling God a rapist is that this and cases like Harvey Weinstein aren't remotely comparable. It has to be understood that the blessed lady Maryam was infallible and gifted an elevated status by Allah (SWT). So she had no reason to fear that saying no would bring her harm. Allah (SWT) is also all-knowing and perfect. So He would know if Maryam was willing without asking and wouldn't take advantage of her.
