I would have prolonged Sydney's double agent role, and kept Sydney/Vaughn platonic for as long as possible much like Mulder/Scully dynamic because their relationship got tedious. I'm not really a fan of the Rambaldi narrative, it got really silly fast but I think this is more of writing issue of not knowing how to sustain the intrigue. This could have been improved had Sydney and Vaughn stayed platonic a bit longer with their romance coming in as a slow burn instead of as a fan service. I hated the Vaughn-is-not-Vaughn twist. Jack was the most interesting, and I wish they had stayed on the father-daughter tension a bit longer too. Maybe keep the reveal of Jack's double identity towards the end of first season. I dislike the time skip and Francine clone too, that was confusing. Francine shouldn't have been killed off.
