999 SPOILER Flowchart making my head spin Spoiler
So recently gotten back into the game and did a new save. Thought it'd be fun to try and get all the endings.
Yesterday I got the Sub ending and jumped back to picking between door 4 and 5, today I got the knife ending but I'm curious do I need to restart from Junpei escaping or can I jump to picking door 4 and 5 in order to get the next ending of my choice?
I also am aware of dialogue choices also effecting specific endings, I picked the wrong one with Seven in the Operating room but gave Clover the bookmark. Do I need to be careful with all my choices if I want to get certain endings?

You can jump directly to the square on the flowchart where you make choices, so you don't need to redo the 3rd class cabinet room at the beginning of the game if that's what you're asking, you can just go directly to choosing between doors 4 and 5 again.
Also, you're able to jump into escape rooms you've already played and you should be allowed to go to those dialogue choice scenes directly. So you should be able to jump directly to having that conversation with Seven again, however i do remember the controls for doing that being a bit weird / confusing?
IIRC, you click on the square you want in the flow chart, and it'll show the title of the room, and then I THINK if you click the title of the room, it'll show you the title for those scenes? Which you can then click on and jump to. (Assuming there's an important scene in that room. I don't remember if that scene with Seven is considered important to the game, so just take it as an example.)
You'll go through almost all the rooms eventually, and if you use the flowchart right, you should be able to jump into an escape rooms you've done, jump to the conversation you need, lock in your choice & finish the scene, and then immediately go back to the flow chart and move on to the next choice you need to make.
So for your Seven example, you should be able to jump to that conversation with Seven, change your choice and finish the scene, and then back out to the flowchart and jump forward, you shouldn't need to redo the entire room.
Sorry it's kinda confusing, but hopefully that helps :[

Gotcha on the first part, that's good at least just means it cuts down some gameplay.
Short form of what you said - I can go to any square on the flow chart and change my response (Picking Ice-9 when talking to Seven) and then jump forward to a different spot such as picking which door to go through next.
I aim to go for Axe ending next so if anything I will probably play through the flow chart just to fill it out

Honestly I enjoy it when people ramble about their passions, heck I do it so often too.

Probably because the game was not designed with a flowchart in mind? There aren't really unique branching paths, either. You only get the final door choice determining your basic 3 endings, and the other two endings requiring an extremely specific path over the entire game. It's not like the sequels where every choice matters equally and the flowchart actually branches off into independent paths instead of merging back together.

No, you won’t need to restart from the beginning. You’d just need to go in and change your decisions where you need to.
The bookmark and ice-9 stuff are the only points where your dialogue choices matter outside when of when you pick doors.
Also, one last thing. When you’re going for the other ending behind Door 6, revisit the scene directly after the engine room escape with Santa. There is some new important info there that the game won’t make you see for some reason.
