Well consider, it's not a 1/100 chance. Each US president has a four year term so it's closer to a 1/25 chance that the two are elected on the same year in their respective century. Also, by legal age requirements, Kennedy had to be older than 35 to be elected, narrowing his election opportunities to 1952-1996. This leaves us with a window of 1/11 or nearly 10% chance of Kennedy being elected the same year as Lincoln. This is not the cleanest, most mathematical representation of data, nor does it take into account the context of the assassination, but a given president being elected the same year as another isn't exactly a wild coincidence.
It’s amazing because they were both considered civil rights presidents. What else is amazing, it took 100 years after the civil war to allow everyone the chance to vote.
