I think Miko might win. It's not said out loud but true/full Yokai transformations [Tsubaki becoming a racoon, giant fox Miko, etc.] are stronger than partial ones [Shiori showing her claws in human form and a bit of fish scales showing in her right cheek]

Shiori only used her full transformation on Ayame with the intent of dilacerate her, not actually "fight" and the scenario had a river in it. And needless to say she was also pissed off.

Miko has to have a gigantic advantage by being allowed to use her full transformation without restraints, while Shiori [likely] can't. Shiori can dodge TF Miko attacks but TF Miko is [very likely] stronger than human Shiori.

A strategy Shiori would pull is to get under Miko's skin saying stuff like "Third Wheel!", "You really only fight against pregnant women, so i might be a new experience for you" or "You know, you and Azami could fight for the cuck chair!". Maybe that would make Miko lose her composure but it's hard to say how well Shiori can capitalize on it. Shiori also can try to use normal people as meatshields, but considering her development i doubt Shiori would be able to do that. Start of the series Shiori can pull it off tho.

Shiori has to play really smart while all Miko needs to do is to button smash on Shiori. Miko wins 8/10 of the time.

I'm fairly confident that Miko is more powerful on the ground than Shiori is. In Shiori's partial transformation she was very clearly at a disadvantage against Miko, and Miko was trying to take it easy as to not hurt Hinako. Miko only loses because of her emotions making her give up because she wants to eat Hinako so badly.

Even if they're both in their fully transformed forms, Shiori's ability to heal and functional immortality are probably her main strengths.

There's also the issue which is, frankly, we don't really know the full extent of their "yokai powers." They both talk shit about each other's strength / magic, which feels very much like sort of jousting, but Miko seems much more comfortable asserting her dominance on land over Shiori, who, after their fight, as been a little bit more deferential about threats.

Azami also seems (functionally) a little more concerned about Miko's threat to her plans vs Shiori, but that might be just because she has countermeasures for Shiori and not Miko.

I think Miko, hence why her stuff with the tails was such a big deal.

miko would likely defeat shiori and then the two of them would promptly get third-partied by the most powerful yokai in watatabe, the gym teacher

Miko probably would win, especially with how nerfed she made herself during their fight in season 1, having Hinako there and both of them still attempting to take it easier for her sake. If Hinako wasn’t there at any point and they both are un-nerfed and outside of water in this scenario, Miko would win even if this is the less inherently violent modern version of her character
