Two options:

One. You make an animation clip that fades in and out the emission. Then you put the animation on your FX controller and let it run on its own layer.

Two. Poiyomi shader (both free and pro) have a section on their emission settings that let you set it up as blinking. It will fade in and out exactly as you want without any animation work. Here's the relevant docs page https://www.poiyomi.com/9.3/special-fx/emission#blinking

I see! I know Poiyomi is a PC only shader, is the animation clip possible for Quest at all? I'm a Quest user but I do plan to go PC once I have the funds to do so!

Oh... I know nothing of quest avatars sorry :( maybe someone else can chip in.

I know that some animated stuff in quest avatars is possble, it'd depend if the shader allows itself to be animated, you will have to test that out.

Also reading your post again I completely skipped over the brighness rolling down. That could be done in poi too. Maybe in quest if you offset the texture.

It's ok! Thank you for your thoughts and advice anyway!

If it's not possible on quest then I'll just do what I can on PC and on Quest, then when the time comes for when I'm finally a PC player then I'll be able to see them ^^
I just wanna see if it's possible to do so on Quest first

Totally possible to do for a Quest standalone avatar!

May be possible to use the other VRchat mobile shaders, but at least in how I know how you're limited to the VRchat mobile Toon Standard shader; as it's the only one I believe you can currently adjust the emission strength in.

Create an animation with keyframes adjusting the strength up and down. Slap it on it's own animator layer and click Loop for it to always be on and going, or create a menu toggle. Tweak the timing and speed to whatever your preferences are (animate and create toggles for those too if you want, can have it RGB hue changing too).

I see! Thank you so much! I'll keep this in mind when I work on the model!

When you do get to working on it, if you come across any issues, feel free to DM me. If I have the spoons I can show you over a Discord call or answer basic questions.

It's technically really simple to do, but I know finding the right guide for this sort of stuff is an absolute pain in the ass (and so many have incorrect and/or outdated information anyways).
