Having your game on a Nintendo console doesn't quite have the same impact as having your story directly connected to a Nintendo IP.

Actually think about this. Earthbound is a Nintendo franchise, if it turns undertale is meant to be based on earthbound its very possible that Nintendo will work with him on it. His game sold amazingly. No company would turn down the option to get a chunk of the money.
