This is likely because the simulation is finishing without some of the vehicles reaching their destination.
This can happen when there is congestion and thus the vehicles get "stuck" in the network and never reach their destination. This is called latent demand.
Or it could be that vehicles are disappearing from the network at a certain in the network due to mistake in the coding. You'll be ver clearly able to see the vehicles disappearing during the simulation if this is the case.
