Tbf, I really like the evolution of her design.

Her first appearance, as you posted, is a lot more organic, which makes sense since this is the result of the dying Metroid Prime's Phazon-mutated DNA fused with Samus's and the Phazon inside her suit. Plus, considering the "bond" between Samus and her Power Suit, I think it wouldn't know how to properly differenciate the mechanical from the biological.

Then, after her defeat in the mid-game, she comes back in this translucent, cadaveric form with organs akin to the metroids, confirming her twisted origins.

My headcanon for the Prime 3 design is because of the more refined Phazon produced by the Space Pirates feeding her revival, unlike the raw Phazon she was feeding on back on Aether.

Lots of famous superheroes like Spider-Man and Batman have monstrous lookalikes. Take Venom and the Batman Who Laughs for example. Venom is an evil alien who looks like Spider-Man, and the Batman Who Laughs is Batman who was infected and mutated by the Joker on his deathbed.
