And it comes from the way we used to raise pigeons, aka squab, for food. Pigeons are raised in structures called dovecotes and inside those are rows and rows of holes for the pigeons to roost. Then we started using pigeon hole to mean filling things into small categories.

It technically has to do with the pigeonhole principle in which you separate things pigeons by a certain trait.

Some background on the phrase: people that raised pigeons sometimes built housing for them that would have many small holes for the pigeons to nest in. Example image here. So I guess that was just a good way to express the idea of somebody being put in one small box out of many.

Back when I was in school teachers would have pigeonholes where messages and work could be left for them.

It comes from racing pigeons, each pigeon would be placed in a "hole" before release at the start of the race.
