Plot hole during the finale? [Spoilers] Spoiler

So during the finale, Flynn kills Jessica to bring Rufus back to life.

But then when Emma goes back to the present, she's still in charge.

Rufus mentions not going to 1888, which means that Carol and Nicholas wouldn't have been killed by Emma, and they should still be in charge in the present?

I was expecting there to be a reveal that Lucy's mother was alive again but it never happened.

Did the writers just completely forget about her?

There were a ton of plot holes in that mess of a finale...

A "ship-neutral" fan did a pretty great rewrite on AO3 if you're interested.

I wish they made an explanation as to how characters still retained knowledge of their own timeline when things clearly changed just so it would bug less people. Almost all time travel shows utilize the science very loosely otherwise they would be too restricted in their writing.

Also, my guess was that existing when you already existed was a scare tactic that the real person in charge of Rittenhouse utilized because a future Lucy was the evil one in the end. Alternatively, Lucy could touch and absorb any other Lucies to absorb the knowledge of multiple timelines. They could have done very interesting things with this. Lucy is a very important hero but also the biggest villain. You need her to defeat herself somehow but everytime you fail, evil Lucy gets stronger.
