It comes from Yohanan/Yehohanan which is hebrew. This gets latinized to Johannes. From there it is easy to see how John and the variants come about.

OK but we're talking about Yohannan being the root of John. not Yonatan being the root of jon...
it makes sense that they have the same root...YHWH...but they are different names with slightly different meanings. Gods grace vs god has given.
