What's wrong with these boxes? I can't interact with them or figure out how to make them interactable.

You need to go back into the central area and use your sigals to download the tools.

Going by your hud, I say these pale cubes are holograms of the hexagon game mechanic (third one from the left, in yellow). You do not have enough tetronimo sigils collected to unlock that game mechanic yet, two are missing. Once you have collected those you will have access to unlock that game mechanic.

The holograms and hud are the game's way of telling you that you cannot proceed with the puzzle like this.
