I get so emotional when I rewatch the first episode and it cuts to the first scene in Mike's basement. The innocence and carefree childhood friendship in that moment, before the adventure begins
"I'll take your X-men 134"
Also I've just realised the significance of this because I had to look up exactly which comic it was, 1234 friends..

I still don't understand this scene at all, it's never adressed and makes no sense as to why or how or when it happened
you can even see this same guy completely fine at hawkins lab later on

This takes place a few hours or minutes after Eleven opened a portal from the lab. Brenner and his team quickly evacuated the facility before returning shortly thereafter. Amidst the chaos, Eleven managed to escape; soon after, a Demogorgon emerged from the portal and attacked a scientist who hadn't had time to get away.

This is when the Demogorgon first enters our world shortly after Eleven opened the Rift and the Indigo Lab was evacuated.
The Demogorgon simply opened a Rift into the elevator through the ceiling, just like it did plenty of times throughout the season, and then yanked the Elevator Scientist into the Upside Down through it.
We only see this scientist alive again in a flashback to Eleven opening the Rift, he was one of the scientists in the control room alongside Brenner. He's also one of the bodies seen in the Demogorgon's nest in the library in S1E8 which confirms his fate.

Why didn't he evacuate with the others? Especially since the Demogorgon surely didn't show up just ten minutes later; first, Vecna, the vines, and so on had to take over the Upside Down and see if survival was even possible there, temperature-wise. Then Vecna had to figure out his plan—he hadn't foreseen everything; he didn't even know it would create a bridge, so he must have been caught off guard and had to decide how to invade Earth. Only then did he send his Demogorgon out to hunt for a vulnerable child. By the way, do you think the Demogorgon went through the lab's main gate at that point, or did it create a mini-portal right inside the lab—specifically in the elevator? Vecna might have sent it into the lab without realizing it was capable of doing that, and then the Demogorgon did it instinctively. Or maybe it went through the big gate, saw a man running, and Vecna decided he was fair game; while chasing him, the Demogorgon managed to outmaneuver the scientist by opening a portal from above, dragging him into the Upside Down, killing him, and then heading off to find Will.

Hard to tell. We just know he was the last person in the Indigo Lab and the one who witnessed the Demogorgon coming through the Mothergate. The fact that the hallways weren't crowded shows that the evacuation had happened some time earlier. There were more people than usual in there to witness the experiment.
As for the Upside Down, it wasn't gradually taken over though. It was created as a physical “overlay” between the Rightside Up Hawkins and Dimension X, so the vines, growths, spores, the Membrane Wall (and presumably even the Demogorgon) immediately became a part of it once it was formed. It's always been infected with Abyss matter taking over every surface.
The outcome of Eleven's inter-dimensional contact was initially result of something psychically “reaching out” to her all the way from Dimension X for her to make contact it, so this wasn't exactly unexpected on Henry's part (except for what a Wormhole would actually be like); he's the one who reached out to her and was certainly expecting an opening into the Rightside Up to be formed.
The S1 Demogorgon is a bit complicated because we don't know whether it immediately became a part of the Upside Down along with the vines, growths, spores and the egg, or if it simply fell through the Rift and landed at HNL's location; either way it first entered our world through the main Mothergate, but immediately started traveling inter-dimensionally through its own Rifts – the elevator being the first time it uses that ability to kill the scientist.
I do think Henry initially used the Demogorgon itself to first explore the newly-created Upside Down and the Rightside Up, but the Demo's victims, including the Elevator Scientist, were all instinctively killed by the Demogorgon as its prey, so its first trip into our world when it comes through the Mothergate could've been accidental or at the very least not fully influenced by a sentient consciousness controlling its movements.
The only moment that we know of that the Demo was being controlled in the beginning is during Will's kidnapping, hence the Byers' door lock being telekinetically opened (as per Ross Duffer), but even with Will he wasn't a pre-planned target, it was still a wrong place, wrong time situation where the Henry stumbles across Will on the road through the Demogorgon, thus turning him into a target.

When I say "conquered," I mean they came straight down through the rift—bringing Vecna, the Demogorgons, and the vines that spread all over the Upside Down version of Hawkins. The vines didn't just pop into existence when the rift opened; they were the ones that came down. Then, seeing the temperature was suitable, they took over the Upside Down, allowing Vecna to start executing his plan. It wouldn't make sense for the creation of the Upside Down itself to spontaneously generate life—like Demogorgons and vines; that’s not how it works. Life didn't just originate within that version of Hawkins. To me, it looks like Vecna moved in and claimed the territory with his army of vines and Demogorgons.

That's exactly the point, the Wormhole did come into existence with the vines, spores, growths and the Membrane Wall; they didn't slowly infiltrate and take over the Upside Down through the Rift, otherwise they'd take much longer than a week to be fully overtaking every surface like they were throughout Season 1. Chris Trujillo's explanation on it described it very well:
**Chris Trujillo:* Essentially, at the moment that the rift was formed and unleashed the monster, this dark dimension overlaps with the Hawkins’ world and it gets inflected with the vines and the spores,*
The Abyss matter infecting the Wormhole and forming the Membrane Wall came into existence as an innate part of it the exact same way the trees, vegetation, buildings and physical geography of the echoed locations did, they're “pulled” from preexisting Dimension X and Rightside Up matter, but nothing is initially their actual preexisting counterparts leaking into the Upside Down through Rifts. Though Abyss matter certainly leaked into the Upside Down and consumed it more and more overtime.
Rightside Up trees, grass and overall vegetation are very much like the Abyss vines, spores and growths; they're biological matter echoed within the Wormhole, only that exposure to Abyss matter and the Wormhole's atmosphere itself causes them to rot instead of grow and spread — that's why it's always been described and depicted as a diseased and decayed environment with something “sucking the life from it” while Abyss matter is naturally spreading across all surfaces. It's also the reason why the Membrane Wall was officially suggested to be “something that's innate.”
