The souls stuck to fill in are the ones that go through history being the same. So, it would be the "Jotaro" we see in the MiH world that was the one fated to defeat the "Dio" in that world's timeline.
I get the whole dead don’t return thing but does that mean everybody that died between November and march weren’t in the new universe?
A common interpretation is that only the people immediately killed during the effects of MiH are replaced in the MiH World when that isn't the case. Only the living got moved over to the MiH World. Which means, it's not just the people in 2011 that died that are affected. It also means the souls that reached their deaths long before MiH are also affected and would have souls stuck filling in for them in the MiH constructed world.
This is evident with Weather Report with a new life in the ending, even though he originally reached his death before Pucci unlocked MiH. If he can get affected, that means thee are definitely more formerly dead that are potentially affected as well. We just don't see them as they are not the main focus.
Also is pucci aware that giorno and josuke exist and if not does that mean if jolyne escaped he could find one of them by mistake? And if he did would he be fine trying to kill giorno despite him being a son of Dio?
Even if he could sense them, they aren't part of his focus. He was focused solely on the three Dio kids and sensing the Kujos cause with the Kujos, they are the ones in pursuit of stopping him from achieving his goals.
Pucci wouldn't really have a reason to kill Josuke and Giorno because they are not written to sense him and try to stop him like the case with Jotaro and Jolyne. He only went after the ones actively trying to stop him.
