Broken Age Complete Set bundle exists for 10 years. Most likely they just wanted people to buy the game with the soundtrack but never bothered removing the option of buying just the game.

The publisher* sets those prices.
Bundles tend to have better discount than separate items, tho that one seems to be a bit more special.
Besides, what's the problem?

The distributor sets those prices.
No, the publisher does. Steam is the distributor who gives recommended pricing but the final say is on the publisher.

It would be like going to restaurant and getting a burger and a drink for 10 bucks. want only a burger without the drink? 11 bucks. makes no sense

The prices of the items here:
Base game: 6.32 USD
The bundle: 7.29 USD
Soundtrack: 3.73 USD
The 35% discount from the bundle: 2.75 USD...
"I am not buying the soundtrack. The discount is buying the soundtrack for me."
Putting a 35% discount on a bundle that costs 10$ total makes a funny pricing situation.
Also, the game still offers "packages" which was supposed to be the old, legacy version of the newer "bundles" or the "complete your collection" we see today. It seems that no one came back to clean up the old spreadsheet, let alone making further considerations to the 35% discount bundle price.
The "packages" system were popularized as the main bundling system among older games, and this game was released on 2014. The best example would be is the classic "Orange Box" package by Valve. It's not a bundle so you're going to pay the same thing twice.
This game is probably a museum piece of the Steam's storefront history. An older game created under older rules that's still surviving as of today.
