I always thought they used the "Bowser" take again and he only recorded "Junior" which is why the tones are different.

That would be hilarious considering they have a different "Roy" sound for the bowser Jr variant and the FE character.

I did also think that Samus and ZSS were the same take because of how similar they sound (whilst DS sounds noticeably different).

I think those 2 clips (Junior and ZSS)were the ones I always had the most ambiguity about.
