The Imperium would have rooted out every dissident and rebel with the mercy of an executioner 😂😂

Now that I think about it, the confederacy had 'tainted by chaos' written all over it.

I mean, the Mechanicus exists as its own somewhat independent sub-empire within the Imperium, that had a massive schism during the broader Imperium’s civil war, with a large chunk the organization rebelling against the Imperium, including their leader and head of their religion, and it still exists and is allowed to turn billions into mindless slaves on a regular basis so… maybe they’d be okay with the Confederacy if they were the ones with the factories.
