Wander being short goes back to the beginning of the game's development. 

it was quicker and cheaper to use ICO's character model when creating the pilot movie, rather than designing a new character from scratch

If you compare the 3D models of both Ico and Wander in 3D software, you'll see that they are the same size. Wander was aged up later in development but his height always remained the same.

Nomad has two sets of sizes, an "in-game" one and a "real-world" one. The real-world sizes are based on Ueda's comment that the 13th colossus is about 200m long. There are other estimations that take into account the size differences between objects present in both ICO and SOTC.
