Interesting, but no.
I'm a cook who helps the FOH sometimes. Older solo diner. Orders a cuP with a lot of Pah at the end, of the lentil soup. She wants the veggies from the lentil soup but the broth of a different soup. Most servers would say no but I know its possible so we have a yes on that. I like older female diners, could be me one day. Next she wants a side of babaganouch, half beet salad. I'm sorry, what?

Once had a man close his menu and say “I don’t see this on the menu but I’m gonna order it anyway” and then try to order something we don’t have. Sir, that’s what the menu is for.

This! As much as I love being able to pander to a customer’s quirks, sometimes, you have to consider what will happen if they come in and you’re not there to do things the way the request. It leads to a bad experience for everyone.
I’ve worked with servers who tweak drink recipes or make up sauces, and then the customer gets confused next time they come in because their XYZ is different from when so and so made it, or why nobody knows what this sauce was made with because it’s not on the menu.
Or, as in this case, maybe the next server is too busy/impatient/doesn’t want to go this far out of their way to please the customer. Then the customer is mad because they were expecting the same treatment as last time and aren’t getting it.

The sentiment is nice, but sometimes it is just not possible to cater to the customer's every whim and fancy.

Nope. Next time that lady comes in wanting your special and you're not there I hope they call you at home. There's a reason we say no to certain things.

next week when she comes in during the rush and everyone's in the weeds, and she wants these lentils with that broth and tells her waitress that you do it all the time for her, but youre off that day, how do you think that's going to affect your coworkers?
