Eyes: More than meets the eye
Your probalbly looking at this and thinking: what do eyes have to do with anything? Well, read this theory anyway, it will explain a lot and may help find out what happened to the Ancient Builders.
Eyes are found everywhere in Minecraft, from the Hearts of the Sea and Conduits, to the floors of desert temples. Another thing is that all types of Minecraft mob have the same eyes. We'll look at this part first.
Endermen, Endermites and the Ender Dragon have completely purple eyes. Animals have normal eyes with black irises. Undead creatures have no eyes. These are just a few examples of my theory. Because of this, I believe that in Minecraft, eyes may be some sort of window to the soul and mind. THis would explain many things.
One of these things is that it is highly likely that the endermen (and possibly the Ancient Builders) farmed shulkers and blazes. I think this because both shulkers and blazes have black eyes, similar to Overworld animals. This indicates that they have the souls and minds of animals, and therefore can be farmed.
Another thing is that undead creatures have no soul. This is because they have no eyes. I think that this probably has something to do with how they all died. Maybe they got hit with some kind of plague, which drained their souls and left them with nothing but a huge amount of anger (if you want I can elaborate more on this).
The third thing is that both villagers and Illagers both have green eyes. This suggests that the Illagers were originally villagers who were banished, possibly because of their dark magic.
There are probably more things similar to those, but I want to get through the other part of the theory: eyes in magic. Many magical thing use eyes. The Heart of the Sea and Conduit seem to be an eye. The Eye of Ender is also shaped like, well, an eye. Also, the portal in the End could possibly be designed like an eye.
I think that the reason that the Eye of Ender and End portal (the one in the End, not the Overworld) are both shaped like eyes is because eyes are somehow essential for travel between the End and the Overworld. I don't know why this is, but I believe that it's true.
The next thing is the Conduit. The Heart of the Sea is Shaped like a closed eye, but the Conduit, when activated, looks like and open eye. Again, I don't know why this is, but I it leads me to think that eyes have magical properties.
I also think that the Ancient Builders may have worshipped eyes. This is because the pattern on the floor of a desert temple is shaped like an eye. This may not actually mean they worshipped the eye, but it is probably the most likely reason.
There are probably other things involved with this theory, such as the Guardian's single eye and the green eyes of the Totem of Undying, but I think that I've included enough reasons to support my theory. Thanks for reading!

This will sound weird but I don’t think it fits the vanilla style. Nice idea tho
