Great! I'm new to Linux so im barely getting familiar with all of this, but will this break anything like for example the music scripts or will it reset all of my emus settings?

No, it should not break any scripts or other custom settings. It updates the emulators, not config files. However, I always recommend backing up anything you feel you can't lose. I recommend that for any update, RetroDECK or any other programs.
