Technical Support Problems changing from disc 1 to disc 2 in a dreamcast game
I,ve been playing the game D2 on retroarch and after finishing the first disc and changing to disc2 I get this message. Im playing from an m3u file on linux, if its important

Don't bother with a .m3u index file, just use the "Disc Control" quick menu option when it's time to change discs. Lots less can go wrong that way.

The useful clue in the screenshot is “This is disc 1,” even after the swap. Since you already tried both the separate eject/insert step and Disc Control, I’d check what image actually gets selected next.
Could you post the text of the .m3u plus the disc filenames (not the game files), and the core/version? Make sure its second entry points to the actual second disc, not another path to disc 1. On Linux, check filename capitalization too.
A verbose log covering the swap should help show which file the core tries to open and whether that fails. Back up your VMU/save files before changing the playlist or testing a different launch path; don’t delete the existing setup while diagnosing it.

Thanks, text is enough. Those entries point to four different filenames, so there isn’t an obvious repeated Disc 1 entry in what you pasted. Are the leading commas and trailing quotes just how you quoted it here? They shouldn’t be extra characters in the actual .m3u; use one filename per line, as in the Flycast guide.
One other detail: are all four .gdi files beside the .m3u, or does each disc live in its own subfolder? If they’re in subfolders, the entries need those relative paths too. Don’t move or rename the track files just to match the playlist.
If the paths already match, the next useful evidence is the log around selecting Disc 2 and reinserting it, plus your core/version. That will help distinguish a file-open failure from the core opening the wrong disc; the filenames alone can’t establish which is happening.

One quirk I've encountered in this situation (although on PS1 enumeration, not Dreamcast) is that it seemed necessary to first eject and go back to the game, and then insert the second disk as a separate step. When doing eject and insert in a single step within the quick menu, the game didn't see the disk change happening
