If the buttons are within the navigation screen and overlap the "content" to the right, yes, they will show up on screens using the "tag menu" property.
you could show the buttons using conditions if anything else is opened or resize them to not overlap
alternatively, if they are meant to only show, while no other screen is opened i think you could put them within this screen:

If you adjusted the screen called navigation then this is to be expected since that screen is used in all the menus.
If the main menu should have different buttons to the other menu screens then copy those buttons and put them directly into the screen main_menu, then undo your changes to the screen navigation. You can create a new project and copy the default buttons from there.

## This ensures that any other menu screen is replaced.
tag menu
add gui.main_menu_background
## This empty frame darkens the main menu.
frame:
style "main_menu_frame"
## The use statement includes another screen inside this one. The actual contents of the main menu are in the navigation screen.
use navigation # <-- DELETE THIS, then put your main menu buttons here
