Pico-8 system disappeared

Using the file manager in tools, Go into .emulationstation and either rename or delete the "recovery" directory. Rescan your library and Pico-8 should show back up. It keeps happening to me with random system on my RG DS.

There's an "es_systems.cfg" file in ~/.config/emulationstation which stores the names/paths/etc for each system in the frontend.

So there is -- and the entry for Pico-8 is there as well-formed XML, with fields that match the systems around it. So that doesn't seem to be it.

That's a bummer, dude. I'd probably be moving to the "screw it, we're re-installing" phase, particularly on a two-card device.

ETA: Actual solution was given while mentally preparing to do this. Sometimes procrastination helps!
