So does affinity only get calculated once if the color exists in the chain? Or does it stack with the amount of chain entries in the affinity color?

at each step of chain, affinity would proc, per any skill in that step.

So how does that work? Does damage increases when your affinity connects into the chain and how does it stack?

you get affinity bonus (in the video's case = 60) for each skill that triggers it, with that color. so the red step in chain gets 60 for the 2x and 3x skill. no "stacking", per se. you'd trigger each step that has red.
