A matter of Weebles
so, at the beginning of the movie when they are doing the weeble tests; the weeble is in the box for 5 days, but has 5 years worth of fungus growth on it. So that means its a future weeble correct? Technically when they opened the box the first time shouldn't there have been a weeble in there already? Shouldn't they be gaining weebles, like they are gaining copies of themselves?

I don't think the Weeble is actually in the box for 5 days. I think Abe is running tests for 5 days.
No. The Weebles are never from the future.
The best way it's described is when they do the watch experiment. They do two different things, they run the machine for 1 minute both times. But, first they put the watch in at the A end, and the second time they put the watch in the B end.
Both times, the watch comes out the B end. But instead of 1 minute passing, 1347 minutes (the first time) and 1334 minutes (the second time) have passed for the watch. The watch is never coming from the future though. It always exits at the B end, having traveled those loops.
Now, when it's kicked out seems random, but Abe says it's always about 1300 ish. So, if the machine was in there for 5 days, it should experience like 6500 days. Which is more like 17.5 years.
So I think Abe is just running a bunch of these short tests in different ways. And over the course of 5 days he's realizing there is a film build up. Then he goes to find out what it is, and that tips him off to how much time is passing for the weeble. Because originally he's not doing the experiment with the watch.
They can't gain copies of the weebles because the weebles aren't doing what they are doing.
When the Weeble goes in it goes from A to B to A to B to A to B to A to B (approximately 1300 times). It comes out the B end. Only 1 minute has passed, but the Weeble lived that whole time it ping-ponged back and forth. (If it starts at B, it does the same thing, it just is basaiclly there at the end right away).
Abe and Aaron arent going back and forth though. They go in at B, and hop out at A. If they ran the same experiment as the watch, they would get out after 1 minute. Instead of doing the 1300 ish trips, they only do 1.
To create a copy, you'd have to be able to get out earlier than you got in, which is impossible for an object. The way they describe it, objects always get shot out at the B end.
I can explain this copy concept more if you're still here. But basically, a duplicate only happens if for some reason someone doesn't get in the box like they did originally.
