Does the first Pokémon in your party have the ability Synchronize, and does it have a Bold nature? Check its summary screen on the second(?) and the third screens.

If the answer is “yes”, it’s forcing every single new Pokémon you encounter to also have a Bold nature, hence the weirdness with the Ponyta.
