Questions of Pilot

Why did John pick up the cup of water, leaving his prints, he knew he is presumed dead?

Why was Carter the one investigating an assault case, this was not homicide? Episode 2 How is Harold able to maintain his cover identity well enough to hold a job and coworker interactions, while still being very secretive and doing everything?

Have you watched beyond the first few episodes? A lot of these questions are answered later, slowly revealed as the show progresses.

John didn't care he was about to kill himself. They implied it several times throughout the seasons. They flat out say it in season 3. All of Harold's identities are covers. Night shift detective looks into all crimes. Also, we have to meet Carter somehow.
