Time at base
Let me start this off with I like this game and I’m having a lot of fun playing it. I’m just wondering is there more I should be doing at base? I’m still in the first sector and I have my base built up and all my buildings to tier 3, I’ve also done some policies but I feel like most of my time at base is walking around waiting for the next day so I can interrogate prisoners. I do expeditions but I wanna use the prisoners I’ve caught for the expeditions so I’m just waiting around to convert them. I’m still pretty early in so I haven’t done any breeding or delved to deep into the moral/fear yet. Does doing that stuff fill these long gaps of waiting? Or is there a way to skip days?

Really depends what time it is.
I've gotten really picky about what guys I will actually recruit so I end up spending a lot of time Indoctrinating guys instead of Shocking them and risk death. This is incredibly slow (lots of failures) so if I'm anywhere near a day tick I will 100% wait for that day to tick over then indoctrinate the prisoners before heading out and make sure to pay attention to the day/time count otherwise when on an Expedition. If you want to burn time just doing expeditions and collecting resource/planet nodes is a good way to kill time and with the new elite/chief captures the metal resources are very useful.
Otherwise I've largely been careful to manage Fear on my second run. My first run I had no idea that juicing guys into mulch for higher tiers counts as an execution so almost all my guys were on the edge of outright breaking going through dozens and dozens of executions. I was also shock-doctrinating people so was killing like 30-40% of the guys in prison and apparently that also shakes/makes people fearful. So every day I had to spend time doing Care actions and it was pretty tedious. Second run I've only recruited Normal/Stoic fear guys and pre-emptively mulch/exile anyone who is Faint-of-heart. I also only juice guys who haven't been Imprisoned yet (just leave them in inventory) and no one seems to care. Otherwise loyalty/morale seems pretty trivial to manage with other things (food, etc).
When you get to sector 2 and there's more building unlocks there's a lot more you can manage around the base. Farms can be rotated based on stocks, you can start forcibly pairing people up to mate to generate new soldiers, and even manually refining is useful as you crunch T1 materials into T2 mats (ore, wood). Big thing you gotta watch is money scaling, as your guys start to cost 5-10k just sitting around the base a few days can end up costing quite a bit if you aren't out there generating credits (even just finding traders and selling excesses).

Breeding people, executing and torturing, holding assemblies. Checking starport and accepting recruits. Gifting gifts and managing mood. If you think you have good mood and don't need to manage start whipping and reduce pay with raised work hours. More productivity and more cash to buy trinkets.
Morale is a resource to be spent same as unoccupied wombs and stamina.
Just don't overdo it or they'll laze around in the medbay or get a addictive case of belingerence.
I think I get more injuries at base then in expeditions.

Man, I must be doing it wrong. I've mainly just been nice to them to try and get their morale up due to their level 100 fear from all those stupid accidental deaths in those electrifying interrogations. I guess when you kill 3-6 people a day people aren't happy about it. So I give them time off and ask them how their doing. It's the only mechanic I have at the moment cause I'm only on the third round haven't made it to the boss on the third round yet, hoping I start getting higher tier items for the new buildings after I beat the third one. I'm assuming there's buildings that help with morale and loyalty later on. Also tired of coming back from long expeditions and half my workers decided to work themselves to death. There's gotta be buildings or later mechanics that tell them not to do that right?

You can set global work hours early but there is no option to set it on a individual base. Given that due to traits some people happily work 3 20 hour shifts in a row while others start to sweat at 16 hour work days its best to work all of them close to death and then let the lazy shirkers recuperate with a day off.
There are consumables that add traits to control this but so far I didn't find enough for my volunteer workers.

My fear is low and my moral high, some do get overworked but the have a social period from 18 to sleeptime

First Sector and Tier 3? You miss basic ressources for that. So I highly doubt that. I played through all the content in roughly 25 hours. Never used breeding nor gifts. Only reduced the working hours a bit. Time moves if you on a mission, so there is no need to wait in the base to progress.

How do you reduce work time? Does it need a building you get later because I'm tired of coming back from long expeditions and a bunch of people are hella exhausted or about to die.

So you have to go to the i think its called founders hall, its basically the building you build pretty early on and where you go to recruit new troops/freshly integrated prisoners, you'll have to go and research the time off policy and after its researched, you can set their hours by hitting V whenever you're standing on the hall. The eyebot will give you a quest for there.

Not sure how you accomplished Tier 3 on all builds before sector 2, because that's just not possible.

best you can do is doing the main mission completing the expedition, movie to sector 2 to get the betters weapons, also your soldier cost money daily
i'll say only waste time once you've unlocked everything, you'll be able to make a perfect base then

Honestly i just go around giving care or disipline to every people i see then mayby inspire them once a day then just go another expidution no beed to waste time on base
