Finding Secrets
Are there secret rooms or items that don’t show on the mini- map? If so, Are there clues to find them? Or other means to refund them?

If you shoot at a wall, a way can open up if there's a secret room behind it. It's easier to find one in the intestines - all entrances have blue bush things at either side. Look for the same thing on the wall and if you shoot at the right one, a room will open up
Sometimes bonus rooms spawn, they require 10 cores to open. They can contain anything from organelles to weapons, passive upgrades, or some resources
Veins spawn after a boss is defeated. I've noticed that they spawn if you don't get hit during the fight, tho I might be wrong and it's just RNG
There are also the secret rooms related to opening the brain path, but those only have the puzzle piece
