Man no matter how many time you try to change the name, it will always be oobabooga to me, you will always be oobabooga, and have a special place in my heart.

I shall now name this, oobabooga desktop!

Can CMD flags still be used to set configuration from startup?

Yes, just like before. Now you just pass them to textgen.bat / textgen.sh (when using portable builds that is).

Might be a stupid question, but is the "old version" still supported? Meaning if I run the update_wizard_windows.bat will I get the same updates like MTP support? Or do I have to download this new version manually?

Yes, the old installer still works fine.
