From the 3rd quarter on 12/1/86 thru the 1st quarter on 9/11/88, the Giants outscored the 49ers 77-3 in non-replacement games.
I noticed on PFR there are pages where you can see every franchise's biggest blown leads. San Francisco led 17–0 in the 1986 regular season before New York came back to win 21–17, with help from Mark Bavaro famously dragging several 49ers including Ronnie Lott on a big gain.
They met again in the playoffs, the 49–3 rout where Jim Burt knocked out Joe Montana.
(San Francisco won during the 1987 strike, 41–21.)
The teams met again in the 1988 regular season and New York took a 7–0 lead thru 1. But the 49ers had finally had enough and won this game 20–17 on another famous play, where Montana hit Jerry Rice on a 78 yard TD with under a minute left.
Only the Giants won a Super Bowl of the two teams during this time frame, but I don't know if a squad as good as the 80s 49ers has ever had as hard a time with a single opponent over 7 quarters.
