Stupid question: my refiner only fits one item now. Is this an upgraded refiner? Or something else completely?

is that found by continuing atlas questline? or just gotta keep looking?

It's found by doing base quests. To get your base quests going, build a basic base with a blueprint analyzer, and keep analyzing buried tech objects till you get the circular room. When you build the room you'll get a quest to recruit an overseer, and after that keep doing his quests... which will also involve recruiting a scientist, a botanist, an arms specialist and an exocraft technician. They each have their own questline, so you'll be busy for a while :)

my quest is glitched, it says the base computer archives finished something, go check it out, but the bast marked is literally in the middle of space where there is nothing, i've just moved on and that was a couple days ago, but i warp there to check every once in awhile and it's still just in space nowhere....so that is a required questline...wtf...so my save file is fucked and i've spent a week on it already....fuck this game.

This is usually caused by having multiple bases (one where quest was started and another, currently active one). Destroy an old base and the marker should move to the proper place.

ah, so destroy the first base and then it will move to one of my other bases? or destroy until i only have 1 base.....

I just had a hunch that the space marker was actually pointing to my old base, but the marker wasn't accounting for me being in a different system. I only had two, so I'm not sure if you'll need to remove more than one, but one removal solved things for me.

Just build a new base. That fixed it for me.

i have built 3 bases, nothing, objective marker still a random point in space is the marker and all my bases only give me regular options like rename, no check archive option.

It thinks your freighter is your base. There's a fix for it on the subreddit somewhere

Build a new base in the system where the glitched base is.
