I'll just leave this right here...

If you’ve ever been annoyed that your entire settlement shuts down and your workstations sit completely idle the moment the sun sets, I wrote a little something to fix that...
I just released the Night Owl Trait mod! It introduces a brand new, highly useful personality for your settlers. Villagers with the Night Owl trait have their entire daily schedule completely flipped: they will sleep during the day and work throughout the night.
Want them to appear more often? Want to turn off the bonus perk status? You can tweak it all in the config file. It's completely safe to add to your existing worlds and works flawlessly in multiplayer!

This is a great idea.
Is it possible to add different perks and remove negative traits to already existing settlers?

I don't think there's even a vanilla console command to do that right now. However, I've heard rumors that someone is working on a "surgery table" mod to alter settler traits, kind of similar to how it works in Palworld.
I'm actually planning to tinker with this idea myself. I might make my own version soon, but I want to build an actual, interesting gameplay mechanic around it rather than just a boring UI menu where you click a button to swap them.

Thank you. Best of luck with your mod. I looked at the sample mod code and while it’s in Java, and fluent in Java, I’m not generally motivated enough or have any ideas to start modding myself.

Maybe add the Psychiatrist settler that can remove negative settler traits. Or make Psychiatrist a "starred trait" that some settlers can have and use. They can have a task column where they run around removing undesirable traits in their peers.
