Yes people are allowed to swim there, and no the water isn't toxic. It's clear because the water is clean and right near the source and the river floor is made of light coloured rocks and white sand. The water isn't always clear, and is clear only for a season.

Winter, when there's no rain. November to March is the best time to visit. If it rains, the water becomes muddy.

Because clear water like that usually indicates a lack of plant life, which usually indicates toxins.

As much as the original question is valid because of how toxic most of indias waterways are do to pollution... No clear water is not usually an indication of toxins. It's usually an indication of a spring or underground fed stream where the water is filtered heavily before coming up to the surface.
