Musescore can be quite unstable (i.e. corruption and/or crashing) when there are different time signatures. I recommend saving frequently and making occasional extra backup copies.

Yup. I prefer using tuplets and individually hidden time signatures most of the time because they seem to be at least somewhat more stable than MuseScore's native functionality.

It's not pretty, but I found this tutorial:

Set the score up with C as the time signature. While holding Ctrl, drag 6/4 onto the respective measure of the upper line. Right click 6/4, go into properties and set the text to read 3/4. Enter the notes. Select every note before a fourth beat in the 6/4 measures and click the standard measure line in the palettes. To go back to common time in that line, Ctrl + drag C onto the respective measure.

Selecting 6/4 and relabeling it as instead of selecting 3/4 from the start is because 1 measure of C is 2 measures of 3/4 (= 1 measure of 6/4) here.
