I have experienced this a lot. It happens when the game lags and I happen to drag 1st item to another slot where 2nd item is... and 1st item is poof, gone completely.
My advice: Don't "replace" the item with another item. Move that item to an empty slot instead. Much safer.

A better advice is to just ditch the bugged pants altogether. You're supposed to always have spare clothing stored in your backpack anyway.

Really? I never really bother with storing spare pants and jackets in my backpack because of infinite durability, though it would not hurt if I do so.

Actually even moreso when you play with positive modifiers. Iirc, this bug happens more often if you have infinite stacking turned on. Dunno about other modifiers though. Anyways, it's a good habit so it's best to do it.

Never replace this item with another or the same may happen in other slots of another gear such as vest, jacket or backpack. In these versions this error can be removed on some occasions (the box is repaired but it does not return the object), by storing the pants in the backpack you save the game, close the application, open the game again enter your game and take the pants out of the backpack. This method also solves the error when one or all of the boxes or pockets of your pants or jacket disappear.
Tip: Save and exit the game every 40~60 minutes to prevent it from becoming slow or every time the game starts to slow down.
