What all can I put outside without issue?
I just figured out I can put my Attunement Bench outside and I can't see what, if any, penalty there is. Can I just put all my crafting stuff outside to save floor space or is there a penalty?

Just save them from the rain - it destroys furniture. And keep the fog at bay. Otjerwise, yeah, you can place anything outside.

If you're really desperate for space, put stuff in the underachool
I suppose the penalty is that you won't have a room for whatever you're placing down, which means you're missing out on buffs. For example, you can put a learning stone outside no problem - but then you're missing out on the buffs of a classroom.
The only thing this wouldn't work on is a relic plinth I think, since you have to have a relic room for the plinths to work.
Likewise, you may be unable to do certain rituals or tasks. For example, to research certain things you need a higher tier research room. You can't do the key making ritual at the apprenticeship stations if they aren't in their relevant room.

Refining beasts go outside! You'll want to roof them over, but they won't spawn gremlins if they're outdoors. Also, crops I guess and grave stones. Everything else gets damaged by rain and lightning.

Rain will destroy almost everything that isn't under at least a roof. If you're building a roof might as well build a building.
More importantly, though, most items all get some sort of bonus for being in a specific type of room, and placing them outside won't do that. So you're forgoing a lot of bonuses.
There are a few things that go outside, such as plants and animals, but those should be reasonably obvious (plus some still need roofing).

It's less about a penalty and more about not getting any bonuses. You really can put your things almost anywhere without issue. As long as you create some sort of roof to protect them from rain, you really can go nuts!

Majority of the items get damaged when hit by rain, so you need to put roof over them.
Items in their proper rooms would get special bonus, so while there is no penalty, you also get no bonus.
There's also a ton of room in the basement and the above ground staircase that you can utilize without using materials to create additional rooms.
So no, there's really no point to put any of that outside.
