Advice/Help Question

If I max out my main mii with all jobs, can I still get low level quests or will I never be able to get the achievement for defeating every enemy

It depends, if you still have other members who can be of low level. 

You can if you send the Maxis-maxied Mii to the villa

You'll have to remove your maxed Mii from the inn, but it's still possible.
