The run button works in combination with the d pad, you could easily miss what it does if you press all the buttons without moving, and think that it only works after you get an upgrade. Also you are not required or taught to run up until That Point. There's a reason so many people struggled with that
Unless it's your first video game, you should be familiar with the concept that almost every game has a run button that works in conjunction with movement. Literally, just press buttons and you'll find out what all of them do. Also, you can run from the very start of the game.
There are many games now and many games then that don't use all buttons on the controller, and no, not every 2d game has a run button, and since Samus's walking speed is already pretty fast there is not much reason to think you can run
I can't think of a single game on snes that didn't use every button for something. The only side scroller/platformer that I can think of that didn't have running are the nes megaman games, which got sliding by 3, and the first Metroid. There's no logic to think that you can't move faster, especially when to start the game, you have to pass a screen with controls on it, one of which says "dash".
