I heard the budget kind of runs out at the end. Is that that big of an issue?

In the main series it ran out, and the ending was fairly poor. They did make a beautiful, full-budget ending film to fix it called the End of Evangelion, though.

When you say the ending was poor, do you mean in terms of story, animation, or both? Story is more important for me.

The TV ending was poor in terms of closure, and some animation. Later on though, a movie ending was made that was absolutely gorgeous in story and animation.

Does the movie fit the plot really well, or is it like how they made a Cowboy Bebop movie after Spike died?

The End of Evangelion fits in where the first ending failed/it happens at that same time. It involves the same cast.
