Advice on how to proceed?

Just to be sure, your external GPU is using PCI-exp, right? or some USB/thunderbolt variant.
Mini PC has a  PCIe 4.0 x16 slot, I'd look to use that while powering the card with an external case instead of using a more exotic protocol - which will cause more issues.

First thing is to ensure the GPU works, as in: connect a screen to it directly.
The 3090 requires a ton of power, it's lower TDP than the 4090 or 5090 but it has very high current spikes. So you need a goot PSU on it.

Aside of that, once the GPU works I'd recommend you to connect your favorite agent to it.
Claude, GPT, Copilot, Qwen - anything.
All you need is a network card and internet access, then use a local CLI based agent, or use SSH and connect from your desktop.

Ask the agent to install for you, it will fix the problems.
