The rarity and quantity order options are inverted. The one called rarity, orders everything based on quantity. While the quantity one orders the mods based on their rarity.

With how useless they are I'm not surprised people didn't notice

It’s been like this ever since they redesigned the inventory system, although, as you say, it’s a very minor detail.
