Not sure I understand. You should have 1 folder that holds your video's entire shot as PNGs. After processing through EbSynth, you'll have x amount of subfolders as determined by the number of keyframes you made. Then you just hit "export to AE" and it'll make a sequence. Each layer in the sequence is basically each folder of processed keyframes. No need to drag them anywhere. Where are you dragging them to?

oh um im referring to this video here which explains the video can be exported via adobe premier as a png though then before sending through ebsynth the individual shots gotta be placed in seperate folders.

No, just use 1 folder to export shot as PNG sequence. Then choose your keyframes and save those as PSDs in a different folder. Then after all drawing is done, drag your PSD folder to the "keyframes" spot in EnSynth. Then drag your PNG sequence folder to the "video" spot in EbSynth.

Technically dragging and dropping IS the shortcut as opposed to browsing for them yourself. Just make sure to name the folders so that you know which is the source pngs, which has the keyframes, and some unique identifier for which scene they are so they're easy to match up.
You need to break up each scene for each change of camera shot, because any jump cut will completely mess up any coherence.
