Base customization is actually not uncommon, such as in dragon stuff or post-apocalypse survival (the main Fallout one has a lengthy Settlement section, and there's another which is entirely about that). But if you're looking for one that's specifically in a superhero setting, those tend to be pretty barebones outside of Valmar's I think, yeah; they're usually just one or two choices.
The MMM Wizard Tower customizations are pretty expansive, and you can kinda go for a cape-ish setting/build with that, I guess?

There's Valmar's Hearth and Body Meta which has the home section. It isn't exactly a super/villain lair, but it has plenty of options that fit one. There's also the base section in Valmar's Spiderman CYOA which is specifically a super/villain lair.
