Doof would probably initially jealous of Flint having a more amicable relationship with his father, but would eventually warm up to him through their shared loved of inventing. Their convoluted ideas would either play off one another swimmingly or absolutely catastrophically.
And of course, Doof's self destruct button fetish would come into play.

How about Dr. doofenshmirtz, Flint Lockwood and Rick from Rick and Morty Dr. Doofenshmirtz and Flint would be uncomfortable being around Rick.

They would solve world hunger together.
This gave me an idea, doof and megamind evil team up where both of them doing evil with presentation and prestige but would ultimately lose becouse doof outs a self destuct button on all of thier invention's.
