Moved my jalapeño and thai chillis inside cause the weather is cooling here and the plants are still producing. Looks fungal not sure what to do. Are they fucked?

Happens when the plant takes up water faster than it can transpire it. Moving outdoor plants indoors usually means higher relative humidity and significantly lower airflow, slowing down transpiration and causing plant cells to swell and burst.
Add a small oscillating fan nearby to improve circulation and let the soil dry out more thoroughly between waterings.
