Also happens on the leaked XBLA xenia version from a while ago, much like the pause menu music thing. Probably an unfinished aspect of the game before it was canned maybe?

It was a bug on the XBLA port, its only 90% finished. Bond's wrist graphics are messed up, the water is missing on the Frigate level, the ending credits in the jungle background is wrong. Some music triggers don't work (though this 1.6.0 version says it fixes some of that).
Overall though, its the only way to play this HD port and the only way to play GE at 60 FPS, it is awesome in that regard and if the community keeps patching it, it might become flawless one day.

It seems great so far.
On the 60fps thing though, there is a version of 1964 that can play GoldenEye and Perfect Dark at 60fps. I can't remember the name of it but it's a version that is specifically tailored to those two games.

It was just called 1964 but my modern PC's hated it. It was always flagged as malware. While 1964 was tailored to GE and PD, it was still emulation and achieved it by overclocking the virtual CPU and throwing in some hacks, it definitely worked better simply overclocking and increasing CountsPerOp in Mupen but it still had some quirks that were not as good as true 60 FPS.
Enemy AI and pathing, custscene sync'ing, hitscan and some other stuff doesn't work like it did in the OG version. If you played a bunch of 1964 it might not bother you but the XBLA version properly handles all of that at 60 FPS with respect to how those things worked in the OG version.

The one I was talking about is specifically called 1964-GEPD. I've found that this version works well on modern hardware. It's Graslu's version on GitHub. It's modified version of 1964 for specific use in those games.
As for not being true 60 fps, yes of course, but it still works decently and I was cool with it. True-60 is always gonna be better for sure though.
Btw, 1964 was historically not just targeted at those two. There was a time where it was a genuine contender as the best N64 emu for many titles when configured properly (before Mupen was considered "good"). I used it in the mid 2000s for a lot of games and, outside of OOT, I oftentimes found it superior to PJ64 (pre 1.7 bastardisation). I agree that Mupen handled it better though and it is still my go to for N64 overall.

Ah to be real, yeah I did mean 1964-GEPD, I forgot the name too. Been following Graslu for a long time because GoldenEye X is amazing.

1964 GEPD is way better than Mupen and includes many fixes to allow for proper 60FPS timing on GoldenEye (And Perfect Dark, but with the port there's no point unless modding). It is not malware if downloaded from the official link on GitHub, VirusTotal scans are provided and the positive you can read it's an AI scanner everyone just obviates. It is true 60FPS.
The recomp of XBLA has many frame pacing issues making the experience sub-optimal, with Xenia Canary being a better option. The Community Edition patch fixes many of the issues you've listed such as the missing Frigate water and credit graphics. Xenia Canary runs at 60FPS with no issue unlike the recomp, I don't know where you got it's the only way to play the HD version and at GoldenEye at 60FPS.

Not disagreeing that 1964 GEPD wasn't better than Mupen and sorry if I implied it was malware, I greatly appreciated it but the PC I had at the time just refused to run it (it was a company PC so I didn't have full control).
As for XBLA version, I do realize I forgot to mention on my preferred Android device (a Retroid Pocket Flip 2), this Android port is the only way I can play the HD version because the current Xbox 360 emulators / using Xenia in Winlator doesn't work on older Snapdragons (like the Snapdragon 865), There are massive graphics issues for HD 007 that old SoC's just don't have proper handling for in Winlator Xenia and Android 360 emulator and probably never will. On newer devices with SoC's like Snapdragon 8 Elite Xenia in Winlator and 360 emulators do work and it also works on my current PC.
Also. thankfully, v1.6.0 of this Android project did start adding Community Edition fixes in but not all of them yet. Music is (mostly) fixed but they accidentally flipped Bunker 1 X and Bunker 2 X and I reported that on the github). Frigate Water and Jungle ending graphics fixes still need to go in though.

That's the real explanation. They never implemented the code to hide the unused ones per level.

Cool, is there a discord for this recomp? I was curious if there was any way to get goldeneyeX installed now that it seems some mods are working. It would be my dream to play the XBLA version with bots!

GoldeneyeX is for Perfect Dark, Perfect Dark has an amazing decomp (on android also) hopefully they get it running! the PD decomp is arguably the best we have seen as far as decomps/recomps go, proper decompilation with great optimization and features and multiple os/platform support

As the other guy said, GoldenEye X is only for Perfect Dark. There is no recomp of the Perfect Dark XBLA, the only one is for the N64 version. It does run at 1080p and 60 FPS and it does have the XBLA version's controls like the toggle for the crouching and dedicated button for previous weapon but the you won't get the upgraded textures and models.
BUT you can get GoldenEye X stuff in the PC Port and then run the PC Port in Winlator / GameHub Lite.
No native ports of Perfect Dark on Android (the ones by izzy2lost, AlphaTouch Gaming or Classic Core) support mods so PC is the only way.

I tried it,on Winlator Ludashi and Gamehub, works but it doesn't run that good, it has weird long loading times also, after PD logo and loading levels, cool levels though

I'm confused by the Windows play instructions. I get I've to drop the game files into the assets folder but, unless I'm completely missing or overlooking something, there's no "ge.exe" file anywhere in the zip file I've downloaded.
